To remove or disable fee payment modes in MCB, follow the path given:

Settings-->Organisation-->Organisation Settings-->Click on Finance Settings-->Click on Fee

Payment Modes-->Unselect the check box against the payment mode which you want to 

disable or remove-->Click on Update.
